📖 User Guide · Version 1.2.3
GKS Write — Complete Guide
Everything you need to manage references, write manuscripts with AI, and collaborate with co-authors — in Firefox, Edge and Chrome.
- Edge and Chrome support — GKS Write now also works in Microsoft Edge and Google Chrome (Section 1).
- Manuscripts are written one section at a time and follow exactly the sections you tick (Section 6).
- H2 and H3 headings — main sections and sub-sections kept together (Section 11).
- Check tab — outline, citation check and word limits per section (Section 12).
- Letters tab — cover letter, reply to reviewers, and an expert evaluator report that shows where every point comes from (Section 13).
- Your letters and evaluation drafts are saved in your
.gkspack(Section 14). - Daily AI allowance for Options B and C: 30 requests (free) and 300 (Pro) — see Section 2.

1. Installation
Firefox

Google Chrome NEW
.gkspack in one and open it in another (Section 14).2. AI Setup — Choose Your Option
Open the sidebar → click ⚙️ Settings in the top right corner. You will see three options:
Option A — Bring your own free AI key (recommended)
- Click Option A — the API key fields appear
- Visit Google AI Studio (aistudio.google.com/app/apikey) or Groq Console (console.groq.com/keys) — both free
- Click Create API Key on either site and copy the key
- Choose the matching provider from the dropdown
- Paste your key and click Save
Option B — No API key
If you don't want to set up a key, just select Option B. GKS Write routes your AI requests through its own service with a limited free quota — good for trying the tool out. The free plan allows 30 AI requests a day; the count restarts at midnight UTC. When you reach it, GKS Write tells you, and you can wait, switch to Option A, or upgrade.
Option C — Pro license
If you purchased Pro, paste your license key (format PRO-XXXX-XXXX-XXXX-XXXX) and click Activate. The badge in the top-right of Settings changes to ⭐ PRO immediately. Pro allows 300 AI requests a day.
How many AI requests does each action use?
Options B and C count requests; Option A uses your own key, so GKS Write puts no daily limit on it (your AI provider's own free limits still apply).
| Action | AI requests |
|---|---|
| Generate manuscript | One per ticked section (6 sections ≈ 6 requests) |
| ✏️ Update, ✓ Spell check | 1 each |
| Cover letter | 1 |
| Reply to reviewers | About 1 per 3,000 characters of comments |
| Evaluator report | 1 for short texts. Long texts are read in parts — a 16,000-word manuscript takes about 30 or more. GKS Write tells you before it starts. |
3. Capturing References — One Click
GKS Write works like Zotero — visit any paper page and capture it instantly.
4. DOI Lookup
If a page can't be auto-detected (e.g. an unsupported site), GKS Write offers manual DOI lookup.
10.1093/stcltm/szad094)5. Manual Entry & PDF Import
Manual entry
Click Manual entry on the "Choose how to add this paper" screen and fill in: Title, Authors, Journal, Year, Volume(Issue), Pages, DOI.
PDF import
Click Upload PDF, choose a PDF file from your computer. GKS Write extracts the DOI from the PDF metadata and looks it up via Crossref to fill all fields automatically.
6. The Write Tab — Generate a Manuscript
- Select references — tick which saved references AI may cite
- Document setup — describe your topic, paste target journal name, pick document type (Research Article, Review, Case Report, Thesis Chapter, Grant Proposal etc.) and citation style (Vancouver, APA, Harvard, MLA, Nature, AMA...). Optionally paste the journal's Instructions for Authors (a link, or upload the PDF/TXT), enter word and character limits, and the abstract headings the journal wants.
- Structure — tick the sections you want, and add your own titles (one per line) under Custom titles. The manuscript contains exactly these sections, in this order.
- Figures & tables — optionally upload images to reference later
- AI settings — confirm your AI is configured (see Section 2)
Click ✦ Generate manuscript. The AI writes the draft and switches you to the Editor tab automatically, with citations already inserted from your selected references.
How the manuscript is written NEW
- One section at a time. If you ticked Abstract, Introduction, Methods and Results, the AI writes the Abstract first, then the Introduction, then Methods, then Results — never two sections together. The progress bar shows, for example, "Writing Methods (3 of 4)…".
- Only your sections. A section you did not tick is not written. If the AI adds an extra or repeated section, GKS Write removes it, and if one of your sections is missing it is written afterwards.
- Consistent. Each new section is told briefly what the earlier sections said, so it does not repeat them.
- Headings. Main sections are H2 and sub-sections are H3 (Section 11).
- Short sections such as Acknowledgements are kept short. There is a short pause between sections so free AI plans do not run out of capacity, so a long manuscript takes a few minutes.
7. The Editor Toolbar
| Button | What it does |
|---|---|
| ↩ Undo / ↪ Redo | Standard undo/redo (Ctrl+Z / Ctrl+Y). Also works for tracked collaborator changes. |
| H2 H3 | Make the line your cursor is on a main section heading (H2) or a sub-heading (H3) — see Section 11 |
| 📎 Cite | Opens the reference picker — insert one or more citations at the cursor |
| 🔢 Update Order | Renumbers all citations sequentially based on order of appearance in the text |
| ✓ Spell | Runs a spell/grammar check on the manuscript |
| 🔍 Find | Search the manuscript — shows how many matches there are and steps through them |
| ✏️ Update | Select any text, click this — AI rewrites/expands/edits the selection. A snapshot is saved before the change. |
| 🕓 History | Browse and restore previous versions saved automatically before each AI edit |
| 🖼 Figure | Insert an uploaded figure/table at the cursor |
| 📊 Table | Insert a table (choose rows and columns) at the cursor |
| 👥 Collab | Create a collaboration pack to send to a co-author (Section 15) |
| 🔀 Merge | Load a returned collaborator pack for review, or add another collaborator's pack |
| TXT / DOC / PDF | Export the manuscript in these formats (DOC opens in Word/LibreOffice) |
| 📦 Pack | Save your full session (manuscript, references, figures and your letters) as a .gkspack file |
8. Inserting Citations — Single or Multiple
Inserting one or more citations
[6,7,14].gkspack — if your last session ended at [10], the next citation starts at [11].Renumbering citations
If you reorder paragraphs and citation numbers are out of sequence, click 🔢 Update Order to renumber everything based on order of appearance.
9. Viewing Citation Details
Click any citation number in the manuscript (e.g. [6,14,7]) to see full details for every reference in that citation.
- Each reference shows title, authors, journal, volume/issue/pages, DOI, PMID
- 🔗 Open paper opens the DOI link in a new tab
- ↓ Go to reference list scrolls to the reference list at the bottom of the editor and highlights all matching entries in teal for 2.5 seconds
- Click anywhere outside the tooltip to close it
10. Version History
Every time you click ✏️ Update, GKS Write automatically saves a snapshot of your manuscript before the AI makes changes.
11. Headings — H2 and H3 NEW
The H2 and H3 buttons in the Editor toolbar work like Heading 2 and Heading 3 in Word. They set the level of the line your cursor is on.
| Button | Use it for | Example |
|---|---|---|
| H2 | A main section | Introduction, Methods, Results, Discussion |
| H3 | A sub-heading inside a main section | Study Design, Statistical Analysis (inside Methods) |
Ctrl+ZWhy the levels matter
- Look: an H2 is larger; an H3 is a little smaller and teal. The same sizes are used in your DOC and PDF downloads.
- Outline (Check tab): H2 and H3 headings are listed together, with H3 indented under its H2. Click one to jump to it.
- Word limits (Check tab): words are counted per H2 section. Text under an H3 counts towards its H2.
- Generated manuscripts already use H2 for main sections and H3 for sub-sections. You only need the buttons for text you paste in or sections you add by hand.
12. The Check Tab NEW
The Check tab looks over the manuscript in your Editor and shows problems before you submit. It works offline and does not use AI. Click ↻ Refresh after you edit to recount.
Outline
Lists every H2 and H3 heading with the number of words under it. Click a heading to jump straight to it in the Editor — handy in a long manuscript.
Citation check
| What it shows | What to do |
|---|---|
| ⚠ References never cited | Cite them, or remove them from the reference list |
| ✕ Citations with no matching reference | The number in the text has no reference behind it — insert the right reference with 📎 Cite |
| ⚠ Placeholder citations | Grey AI hints that are still in the text (when citations are set to manual) — replace each with a real one using 📎 Cite, then delete the hint |
| ⚠ Duplicate references | The same paper added twice (same DOI or title) — remove one |
| ⚠ References without a DOI | Add the DOI in the Library if the journal asks for it |
Journal limits (words)
Shows the word count of every H2 section next to a box where you type the limit from the journal's Instructions for Authors. The row turns "+12 over" or "✓ 9 left" as you type. Your limits are remembered, and the Abstract and Total rows start from the limits you entered in the Write tab. Counts leave out the reference list.
13. The Letters Tab NEW
The Letters tab uses AI to draft three things researchers write all the time. Pick one at the top:
✉ Cover letter
Anything the AI does not know — an editor's name, an approval number — is left as a [square-bracket placeholder] for you to fill in. It does not invent facts about the journal or your study.
💬 Reply — response to reviewers
Each comment gets a Comment, a courteous Response and a Changes made line. The AI only says a change was made if your notes say so; otherwise it writes what you propose to do and marks it [AUTHOR TO CONFIRM]. Long sets of comments are handled in parts (up to about 18,000 characters at a time — paste a second batch if you have more).
📝 Evaluator — expert evaluation report
For people who evaluate proposals, grant applications, manuscripts, budgets or candidate profiles. You paste the text, and GKS Write drafts a structured report that shows where every point comes from, so you can check it against the original.
| Type | Standard criteria |
|---|---|
| Research proposal | Relevance and originality · Scientific quality and methodology · Feasibility and timeline · Expected outcomes and impact · Team and resources |
| Grant application | Excellence · Impact · Quality and efficiency of the work plan · Budget justification and value for money · Team and track record |
| Manuscript (peer review) | Originality and significance · Study design and methods · Results and data analysis · Conclusions supported by the data · Clarity, structure and references · Ethics and reporting standards |
| Project budget | Alignment with objectives and work plan · Justification of each cost category · Realism of costs and value for money · Eligibility and compliance · Sustainability and risks |
| Candidate profile / CV | Qualifications and relevant experience · Research output and track record · Fit with the role or call · Leadership and collaboration · Potential and future plans |
What the report contains
A summary, an assessment of each criterion (a suggested score if you gave a scale, then strengths and weaknesses), overall strengths, overall weaknesses and risks, recommendations, and a conclusion. Scores and the final recommendation are labelled "suggested — evaluator to confirm". If the text does not give enough to judge something, the report says "Not stated in the material provided" instead of guessing.
Checking where each point comes from
GKS Write numbers every paragraph of your pasted text (P1, P2, P3…) and the report ends each point with the paragraph it relies on, for example [P12].
Making the report longer or more detailed
Open Make it longer or add your own lines above the report.
| Detail level | What you get |
|---|---|
| Keep the same length | Refresh only improves wording and flow — a one-line weakness stays about one line |
| More detailed | Each strength, weakness and recommendation becomes 2–4 sentences, with the reason and its consequence |
| Very detailed | Each point becomes a full paragraph: what the issue is, why it matters, and what would fix it |
- Your instruction — type what you want, for example "Explain each weakness in a full paragraph with an example from the text".
- ↻ Refresh with my edits rewrites the whole report using your edits, your observations, the detail level and your instruction.
- ✦ Expand selected text expands only the passage you select. Press ✎ Edit, select a line in the report box, then click it. The AI is given the source paragraphs your tags point to, so extra detail comes from your text. Press
Ctrl+Zto undo. (For Expand, "Keep the same length" works like "More detailed".)
Adding your own lines
Type your point in Add your own line and click + Add. It is inserted below the line where your cursor was and starts with ». The AI is told to keep » lines word for word, and if it ever drops one, GKS Write puts it back at the end and tells you. You can also type » at the start of any line you write yourself.
Copying and downloading
- 📋 Copy clean copies the report without the [P#] tags and » marks — use this for the final version.
- 📋 Copy, DOC and TXT keep the tags and marks, so you can still check sources later.
Long texts, requests and stopping
- Up to about 6,000 characters the AI reads the text in one go. A longer text is read in parts, each part is noted, and the report is written from the notes. A 16,000-word manuscript takes roughly 30 or more AI requests and several minutes.
- Click ■ Stop at any time. Press Draft again to continue — parts already read are kept.
- Free plan: 30 AI requests a day. For very long texts use your own API key (Option A) or Pro.
Saving your letters
Your letters, your pasted evaluation text and its source paragraphs are all saved in the .gkspack file when you click 📦 Pack, and restored when you open it (Section 14).
14. .gkspack Files — Save & Restore Sessions
A .gkspack file is a complete snapshot of your work: manuscript content, document settings, citation style, your entire reference library, your uploaded figures and tables, and everything in the Letters tab — cover letter, reply and evaluation report drafts, the text you pasted, and the source paragraphs for the evaluator's source check.
Saving
Click 📦 Pack in the editor toolbar. A file named gks-session.gkspack downloads.
Restoring
- Drag the
.gkspackfile anywhere onto the editor area, or - Use the 📂 Open Pack button in the header at the top of GKS Write
Your manuscript, references, citation numbering and letters are all restored exactly as you left them. A pack saved with an older version of GKS Write has no letters in it — open the session, write or paste the letter again, and save a new pack.
